Nobody can realistically tell you which is better unless they have studied at both schools.
In my experience a lot of economics programs are structured the same across universities, meaning you'll take almost the same required courses.
Your best bet is to research more about the programs and which would appeals more to you (ex. York's Business and Economics vs. Waterloo's Applied Economics), look at available electives, program specializations, research the department etc.
Then compare that against what you would prefer in terms of campus environment, location, atmosphere and so on.
